So I drive my auto in the "manual" mod pretty often. I shift up and down as I would in a true manual. Years ago I remember people saying that this was bad for automatic transmissions and you should steer away from doing it. Is this still the case or has technology changed? Has anyone had any troubles doing this?

The transmission goes through a shift in the same way whether it's requested by the transmission computer or the driver.

Shifting at high RPM accelerates internal transmission wear. So, if you're not winding out shifts forever or frequently changing up/down, don't worry about it.

One final thing...downshifts like 2->1 should be avoided while moving.
